There are 3 main places, Sipidan, Layang Layang and also you can try Redang. If you're prepared to go off the beaten track , there are other places around Borneo that you could go to, but I don't think they are as well-equipped as Sipidan or LL.
You can also try Tioman Island?

No, they are all expensive, especially LL. You're looking at 10K for Redang and 15K eack for LL and Sipidan.
But, Sipidan is supposed to be the world's number one site for diving, LL is more famous for hammerhead shark sightings. I went to Redang which has some OK spots for diving. Perhaps you could learn in Redang, then move on to Sipidan/LL once you get your open water cert?

is it difficult to look for places to learn scuba diving there? what other kinds of water sports do they offer there, like water snorkelling , anything else?

Try googling the names of the places for more info.
Redang was supposed to be good for snorkelling but I wasn't particularly impressed and they have the habit of feeding the fish there. I spent more time retrieving plastic bread bags out of the water. I've seen more interesting stuff snorkelling in Hong Kong.
Wouldn't you consider the Philippines? Much cheaper and nearer.
Also, check out some of the diving shops/websites for more info on holiday packages, eg www.prodive.com.hk

I've been to Sabang/Puerto Galera on Mindoro(?) Island which was great, especially for snorkelling. Boracay, not so good. Malapascua, didn't dive there, but great for snorkelling (off the northern tip of Cebu) and Bohol ( a ferry ride away from Cebu) which was great for diving. I was going to go to Moalboal on Cebu Island itself on one of these long weekends but I've run out of money.
Would love to go to Palawan, though. Although philippines is only a short flight, travelling in the country is slow and long. Great people.

so sounds like your suggestion would be stationed in cebu and travel around, right? what about accomodation there? did you book everything in advance?

You're best off checking out the diving websites for places to go and what they offer. If you use Prodive they will schedule your holiday for you: they will arrange accomodation, transport, transfer and flights, book you on a scuba diving course if necessary and if you already hold a cert, then arrange a number of dives for you. Usually, the resort you stay at will have its own Dive centre or one nearby.
Accomodation can be basic ( bed, hot water and aircon usually).
I wouldn't recommend being stationed in Cebu, just use it as a starting point to get to all the other fabulous places.
If you haven't dived before, then you will need to do an Open water Certificate, which usually takes 5 days. Otherwise, if you're not that seriously into it, then just ask that you go on introductory dives but accompanied by an instructor.

Been to Palawan didnt dive thou. outside the main city it is rural, a bit rough and ready bamboo hut accomodations little diving (no dive shops for air) peaceful beaches (this was on east coast) transportation fine as long you are not in a hurry. End-up in a little beach village on east coast, with very occassional bus service back to civilisation. oxen hauling goods on barely paved roads, as I said very rural, very quite.
Tioman Island, very beautiful, about an hour twin prop "plane" shuttle from KL airport to jungle landing strip. very clear waters, pure sandy beach. listed as one of the top ten most beautiful islands on the planet. Caught local ferry back to civilisation, that was interesting (ferry got stuck on sand bars) and very time consuming. By "Ferry" I mean it was open, traditional boat, like a banka.

........and if you go to malaysia remember some towns/areas outside the main drag can be dry, few years back I drove up the west coast, I stopped overnight at little village called Lumet - dry as a bone, sadly disappointing.
